It shouldn't disable any mod at all. & Admins don't get notified but they can verify whether you use the launcher or not, so don't worry they can check it.

its prob the location you have your gta installed

There will be a setting to chose your gta directory soon for those that have problems with mods, you obv have more than 1 gta installation

I have multiple (read: 2) GTA:SA installations, and I use mods.
Nothing was lost for me, not crosshair nor any other mods.

do u have ur folder in the default directory? rockstar, etc?

My folders look like this. Note it's not C:\ but B:\.
